Existen varias formas de categorizar los productos naturales. Se pueden agrupar de acuerdo con una característica estructural recurrente. Los compuestos flavonoides, por ejemplo, son derivados oxigenados de la estructura de anillo aromático\(1\); asimismo, los alcaloides que tienen un anillo de indol, se\(2\) denominan alcaloides de indol:

O pueden agruparse según el género de su fuente vegetal (la morfina y la codeína, Sección 23-2, son ejemplos de alcaloides del opio), o por sus efectos fisiológicos (antimicrobianos, antibióticos, analgésicos), o por similitudes en la ruta por la que son sintetizados por el organismo (biosíntesis). Las clasificaciones estructurales y biosintéticas tienen más sentido para el químico y es la organización elegida aquí.
